Just to check is there a recommended software which can be used for risk assessment? Alternatively is there a software that a company can use to carry out a Threat Vulnerability Risk Assessment...Any advise?

You might want to take a look at what the Department of Homeland Security offers for Risk Assessment and Mitigation.  We have an offering for All-Hazards Security Assessments and have integrated many of these concepts into our methodology.

About a million of them these days if you google it. What are you assessing?

I did these for a couple small local banks years ago and used the free Nmap program. The bank auditors back then accepted the reports, but probably wouldn't today with all the new regulations. It was the easiest money I have ever worked for.

Nessus is a great commercial vulnerability scanning platform. OpenVAS is a an opensource variant.
